Was out yesterday and the water quality of Cooks Bay is terrible. There is a lot of green algae floating on top, and weeds. Water clarity is very poor in the spots were there was not algae or weeds.

Noticed the same on a local lake. Wondering if these hot days have anything to do with it.

I'm pretty sure that algae doesn't grow in well oxygenated waters. Lack of rain this year might have a lot to do with it.
It could even explain the lack of active large fish, if they aren't active. They need to breathe!
I wouldn't be surprised to find the fishing much better after tomorrow's possible rain.

Always looks like that on weekends. Usually cleared up by Tuesday/Wednesday.
There is more algae on top though than usual.

Small amounts of algae do not bother the fish since they still require food to survive. Sometimes the algae can work to your advantage and helps to reduce the fishes visibility; Camouflaging your line and hardware. It is perfectly natural for algae to form heavily this time of year. However, humans do influence algae levels a lot due to the nitrate runoff from crop fields. If you see several dead fish in the water, you should stop fishing and certainly don't eat the fish. This is due to a process called eutrophication and can be a health hazard. Eutrophication in Canadian lakes is on the rise due to global warming.

You sure it's not pollen. Out in Lake Ontario this weekend saw huge swaths of green pollen as it collected in various areas based on the wind and current direction.

I was on lake Vernon for Father's Day and saw the same thing. I couldn't believe how much there was.
